No...Shadow is only figuratively Prof. Gerald's Son.
Eggman and Maria are(/were?) assumed to be cousins, as Gerald is the grandfather of both of them.
They could be siblings, but it's kinda unlikely.

Shadow can answer the classic joke comeback of "You don't have a mom, you have two dads and a chemistry kit," with a "Yeah, and?".
Black Doom is Shadow's Biological father, as his blood flows through Shadow, but the person who mutated the hedgehog and added the Black Arms blood was Gerald.
